Hmm. I think I still need to see the exact script. I can't reproduce

Are you using
select (carbon); color red
#color all carbons red
or
color carbon red
#define the color for the element carbon to be red
# (for this and all future models)
?
Better tell me EXACTLY what you are doing....

Sorry I wasn't clear. I'm looking at a model composed of carbon,
hydrogen and chlorine. If I set the atom colors in the order carbon,
chlorine and hydrogen, then the hydrogen and chlorine accept the
assigned colors, but carbon assumes the chlorine color. Switching the
order changes the results, but only two colors are seen.
