I checked with PubChem and all their structures are 2D.  I also looked on chemexper.com and they were also all 2D.  Since I can only find 3D structures for the proteins for the moment I will use them and change the wording on the table to not imply the diagrams will be 3D.  If anyone knows where I can get the 3D structure files please let me know.

The SDF files are indeed shown flat in Jmol (so the trouble is
not conversion to CML), However, if I open any SDF file with Accelrys
ViewerLite (formerly WebLab Viewer), there is 3D!

I am going to investigate more into SDF format.
This may be a limitation in Jmol's parser of SDF files.
