Why using CDK and not directly Jmol features ?
Jmol should now be able to read several files as one (this feature still
needs testing and enhancements), it's one command.
I could help writing something in Bioclipse, but just not right now.
Currently, I am working on putting Jmol applets in Wikipedia.
