So I guess my question is this:

Is this a "feature" or a "bug"? Should "within" restrict itself to a given model, or is it interesting or important that one be able to select "within" a distance across multiple model sets?

well, no other selection operations are model-restricted by default, right? in other words, if I say

select all
spacefill

then all atoms in all models would be spacefilled (even though they may not be visible).

based on this behavior, I would say within() should do just what it does now. in other words, I don't think it is a bug. :-)
