I assume that you are talking about the Jmol applet.

Error messages go to the java console.

A couple of ways to bring up the Java Console ...

  /path/to/java/home/bin/ControlPanel

  Advanced -> Java Console -> Show Console

This will always bring up the Java Console when the Java Plug-in executes.

Alternatively, you can use Mozilla (instead of FireFox), where there is an
explicit Tools -> Web development -> Java Console menu option.

I think that Mozilla is the best browser for developing pages with the
Jmol applet because it gives you easy access to both the Java Console and
the JavaScript debugging console.
