provided this is a straight arrow....

1) Make sure you are using Jmol 11.1.43
2) Script:

startpoint = {atomno=1}.xyz
endpoint = {atomno=1 or atomno=2}.xyz
draw a1 arrow @startpoint @endpoint


I'm just using "atomno=1" and "atomno=2" as examples of how you would 
define the two atoms. Note that "or" in this context means "average"
