It's just the way it is designed. The attachment point is the bottom of 
the text in all cases. The top echo is working because Jmol makes sure 
the text is not off-screen and so adjusts it downward.

You can get it more centered using something like:

set echo myecho 50% 45%
set echo myecho center    #left/right alignment
echo "line 1 | line 2 | line 3"

But of course that depends upon the applet size. We have no option for 
vertical text alignment at this point.
