First, make sure you use 11.3.12 -- the latest available version of 
Jmol, because I fixed a bug in Jaguar for that. It can be found in 
http://chemapps.stolaf.edu/jmol/docs/examples-11/Jmol-11_3.zip
If it still finds no atoms, please send me a copy of the offending file.
