I have two separate files loaded.  When I run the following script, I obtain
the results that are in the comments.
 
select */1
spacefill off; cartoon on; color structure
display 1.1  # model 1 is colored structure
delay 3
select */2; color blue translucent 0.8
display 1.1 # model 1 changes to blue
delay 3
select 200, 327, 440; color cpk; spacefill 0.65; wireframe 0.25; cartoon
off
select 200/2, 327/2, 440/2; color green translucent 0.8; spacefill 0.65;
wireframe 0.25; cartoon off
frame 0.0; display 1.1, 2.1  # both models are shown as blue.
 
With version 11.3.49 model 1 was colored structure and model 2 was blue.  I
have changed to 11.3.59 and have also moved to Eric's latest version of
jtat, but I don't think that would be the source of the problem.

Hmm. I'm not seeing that problem, but I am seeing another -- that */4 
(where there are fewer than four files) selects all atoms. So that's a 
problem, and it's fixed now for 11.3.61. You are definitely loading two 
separate files?
