I forgot to update the documentation for this one.

No, Jmol.body.php shouldn't be modified.
It's explained in http://wiki.jmol.org:81/index.php/MediaWiki#Installation
"You can configure the Jmol extension with several _*settings added 
after the above line*_"
$wgJmolExtensionPath can be changed in LocalSettings.php
