I'm guessing you ar really selecting models, not residues:

load files "nmr1.pdb" "nmr10.pdb" "nmr1.pdb.model1";
select 1.1;trace; color red
select 3.10; color blue;
rotateSelected {0 0 0} {0 1 0} 180 # internal coordinates

Should work. I don't know if you want to rotate around internal 
coordinates, but that might be a better idea than around the window Y 
coordinate. That seems odd to me.
