If it's in the HTML page itself, wrapping the code in a CDATA section should help:
<script>//<![CDATA[ var loadJmol = "<script> type='text/javascript'>addJmol(molecule, divInc);</script>"; //]]></script> Not sure on the compatibility factor for older browsers, but anything recent should digest it just fine.
