Hi Cihan,
I have the same problem with a checkout from trunk.
Reason is a bug in the setAppletContext method. Solution is to add the
following line of code to org.jmol.viewer.Viewer in the method
setAppletContext
if ( commandOptions == null)
commandOptions = "";
