I bet that precisely because of the security there is absolutely no way to 
upload a file other than using the input type=file box.

However, Jmol can provide you with a copy of the loaded file contents (at least 
it is possible from the pop-up menu, so there should be a scripted mechanism to 
do it). Maybe you can upload that content and have the server script store it 
as a file, or else as a string (that can be later fed into Jmol with load 
inline).
