This has been discused before. The brief answer is: Jmol cannot 
currently do this, and it's not trivial, but there are some semi-
manual ways to do it. Particularly, GIF export was implemented at 
some time, which allows animated GIF production with third party 
software. I remember that Bob Hanson wrote some kind of guide for 
other solutions. 
That will most likely work for the Jmol application, hardly for a 
user with the applet.

Please, search the jmol-users list archives (I don't remember rigth 
now the exact conclusions that were reached) to see if you find 
something that serves your need and, after that, come back with 
specific comments.
