Hi Kirsty This has been discused before. The brief answer is: Jmol cannot currently do this, and it's not trivial, but there are some semi- manual ways to do it. Particularly, GIF export was implemented at some time, which allows animated GIF production with third party software. I remember that Bob Hanson wrote some kind of guide for other solutions. That will most likely work for the Jmol application, hardly for a user with the applet.
