Hi Phil I'll have a look later but, as a first guess, Jmol may be doing autobonding (discard CONECT info) or not (respect the CONECT records) depending on the nr. of CONECT records related to the total nr. of atoms in the model. That would explain why the retinoic alone displays all CONECTed bonds while not in the complex.
