By using custom names you probably need to specify the applet ID always, using 
the target 
parameter in jmolScript or the jmolSetTarget() command for buttons etc.

Only the first time? That's strange, happens to me when I have a page where the 
script is 
called befre the applet has finished loading. Might be that, or just get fixed 
with the above.
