Ah, so we either have two problems or some weird compatibility issue, both relating to security:
Safari/Windows and FF/MacOS are the problem combinations. Not all versions, just some most recent ones. You mean if you have one applet, LiveConnect (the JavaScript/Java interface) does work? Please confirm that the problem you observed with FF/MacOS is also observed on one of my pages with multiple applets, perhaps http://chemapps.stolaf.edu/jmol/docs/examples-11/sync4.htm -- the checkbox in the upper left corner uses LiveConnect. If FF 4.0 is still in beta, keep talking with them, showing them demo pages, and get their attention. It's not just a Jmol problem, after all. It would be for any applet.
