George,
Adding and deleting atoms using "set modelKitMode" is a new addition to Jmol
and is relatively straightforward. It could be a bit of a challenge with a
large protein, but it's not impossible. You can even add a water molecule
and drag it around and watch it bounce off the protein and settle in on the
surface.
You can only add atoms to the last model of a set.

If you create a measurement to that Zn atom, then in modelKitMode you can
drag the atom around and watch the measurements updat**e.
