Martin, it is likely that the JmolScript has not yet finished when 
the Javascript submits the form.

To be sure, first test this
-with a visible textarea
-with two button for two subsequent (manual) actions

Then, once that is debugged, you can start trying to attach the two 
events in order, like testing for actual data in the textarea before 
submitting or, better, have Jmol report it is finished before 
submitting.
