http://wiki.jmol.org/index.php/Jmol_Application#Command_line_options To have the application exit once finished (e.g. after running a script), use either of these: Jmol.jar -x Jmol.jar --exit I think that -ionx is what Bob has always mentioned for automated tasks. Good luck!
