No, there is no reason for me to execute the script in pieces. I joined the
commands into one command and removed the loop but I still have the same
problem. The relevant part of the command is now:
display 1.1, 2.1, 3.1; compare {1.1} {2.1} SUBSET LG1 ROTATE TRANSLATE;
compare {3.1} {2.1} ROTATE TRANSLATE; select 3.1; cartoon only; color
chain; hide 3.1;
I should have mentioned it in my previous email but the version I am using
is jsmol-13.1.14b. I know it is odd to display 3.1, do some modifications,
then hide it again but I think it should still be possible to do so. I am
still confused about how the display/hide dynamics work - it seems best to
display a superset of what you want visible and then hide the unwanted
elements in the same call to Jmol.script i.e. calling separate display and
hide commands per element does not behave as I would expect.
