I don't remember the logic behind jmoSetCheckboxGroup(), but it is 
likely that it only adjusts the checkboxes state, which action the 
browser's javascript does not fire unless done by the user. (I've 
seen this behaviour sometimes in other context)
You may have to take care of launching the scripts yourself. Nasty, I 
agree. Maybe the function in Jmol.js can be fixed to do it. A simple 
page with a test case would be helpful to reserach this and try to 
find a cure.
