In Bob's JSmol test page 
http://chemapps.stolaf.edu/jmol/jsmol/simple.htm# the window gets scroll 
bars (right or bottom or both) if the menu pops up near the window 
borders (at least in Firefox 22 on Linux).

Maybe you have prevented overflow (e.g. by CSS property 'overflow:hide') 
in relevant elements of your page and you can change that to solve your 
problem.
