What are your means of "calling another program?"
If you mean a command-line system call, Jmol is not set up for that. THAT
would be a serious security issue. Not going to happen. But Jmol can
communicate over ports to other programs, and so you could do that.
What goes on between (1) and (2)? Presumably something, or there would be
no need for Jmol. What is the "other program"? Can it be called via
http://localhost ? That would be another way to communicate.
