I'm surprised. Unsigned applet should work having all files in the same 
folder.

Certainly it should!
Note that the standard arrangement for E2W would be to keep the folders 
that it creates, as children of the parent folder (which may or not be the 
root). 
Then you put Jmol.js and the applet files (signed or not) in that parent 
folder. 
That way you keep your "projects" organized and all of them should work 
using the shared set of jar files. That's why you had ".." paths originally 
inserted by E2W.

Most of my website is set that way, Jmol applet files at the root and pages 
anywhere below. Now it stopped working in local disk due to new Java 
policies, but everything still works in the web server.
