At least in Firefox and Chrome there is a general setting 'Always ask me 
where to save files/Ask where to save each file before downloading' that 
works for me in Jmol/HTML5. In Firefox 26 you can find it in 
"Edit->Preferences->General->Downloads". In Chromium 31 you have to 
click on 'Show advanced settings...' at the bottom of the 'Settings' 
page to be able to see/change the "Downloads" settings.
