Laurent, In nearly all of Joni's songs where she is playing alternate-tuned guitar, any other guitarists playing on the track will play in standard tuning. The only example that I can think of where another guitarist plays on a Joni song and *does* use alternate tunings is Steven Stills playing on "Carey" (tab for this available at www.jmdl.com/guitar).
Some of Larry Klein's bass parts (and maybe Jaco's?) go pretty low - this could be down to lower-than-normal tunings, or it might just mean they used 5 or 6-string basses. I think the fact that Joni always worked on alternate tunings, with the band used to "normal conventions" made it difficult for her in the early days to communicate her ideas. The band members were probably used to being told chord names and so on, but Joni's tunings made this difficult, and the complex sound of her chords also made it harder for the musicians to pick up the notes by ear.
