When she introduced the song at a No Nukes benefit in 1979, she said "I'm hoping he (God) has a sense of humor about it".
If someone has the biography, or has read it, perhaps they can give a more succint answer. I guess this is one of those things I don't know! :~) I used to think that the 'he is three' was a reference to the Trinity (Father, Son, Holy Ghost), but I don't think that's the case, especially after having read that excerpt.
