Here are a couple main reasons we combined to two: 1. You have to select a version number when you download a theme. This meant having a version selection on ThemeRoller as on the Download Builder. This complicated the interface of ThemeRoller and was one of the most common confusion points.
2. Anyone downloading components on the Download Builder tried using the components and found them broken because a theme is required and was not included by default. Having to download two separate zip files with two separate downloaders, and then combine them, was a bit of a pain. With that perspective, perhaps you could provide some more detail as to how you expect your users to make use of ThemeRoller.
