We'll be rolling out an update to the download builder very soon which will allow CSS theme scoping and custom theme folder naming. These two changes make running multiple themes on a page very simple.
Unfortunately, due to the way dialog and datepicker are appended at the end of the body (for IE6 z-indexing conflicts), they're going to be more difficult to scope. We will be addressing this in a future UI update where you'll be able to pass an option to these widgets for a wrapper div class, but for now, you'll have to theme overlay content with an unscoped theme and then scope other inline widgets more specifically if you need to.
