Chris,
Yes, there is a way to preempt the authentication in JRun. You should
check out the PDF Developing Applications with JRun chapter 38. This
chapter has all of the details of Web Application Security.
I think you will find everything you need in this chapter.
I am currently doing something similar, so if you have any questions I
might be able to help you out.

Hello everybody,
This there anyway to preempt the authentication in JRun? I am wanting
to authenticate via a cookie for this new project. Or is there a way I
can get the user id from Apache (have apache do the authentication but
be able to read it somehow)? This project is mostly just to keep track
of who is who and perhaps to customise some content.
Any input would be helpfull,
