OK I have figured it out a little bit.

1. Create a directory called /content/mywebapp/html/app (with no actual
files in it)
2. Tell Netscape Server to secure that directory.
3. Configure the JRun default app to serve out of /default not out of the
document root. 
4. Specify my webapp to have a URL of /app
This makes JRun not take control of the webserver's document root anymore.

I have a question now especially for the Allaire folks: Is is safe to mess
with the default app like this? Or even, can I remove the default app
completely? I don't need its functionality.

I have a hopefully simple question:

I have Netscape Enterprise Server running on Solaris, plus Jrun 3.0SP1.
Here's what I want to do:

Put unsecured content (a welcome page) in: /content/mywebapp/html (so that
it appears in the document root on my webserver like
http://hamish.com/hello.html). Simple enough. Here comes the tricky part:

Put my Web Application into jrun so that it appears in a URL like:
http://hamish.com/MyWebApp/default.html PLUS I want to set up Netscape
Server to authenticate only on this subdirectory, even though it is a
virtual directory existing only within JRun.

What I have right now, is that I can set up the Web Application's URL to
look like the above, but JRun wants to serve all the content on my site. I
want Netscape to serve the content out of / and JRun to server the content
out of /MyWebApp, and for Netscape to secure the content in /MyWebApp.

How can I do it? Any hints greatly appreciated.
