Are you getting something like "Syntax error on Line xxx...cannot load"?
If so, this is a bug that has been fixed for SP2. Here is the description
from the (forthcoming) release notes:
Bug 19987 - The JRun Connector Wizard was not properly creating the
LoadModule directive for Apache 1.3.14 on Windows platforms. The Connector
Wizard used back slashes for path information to the module which worked in
Apache 1.3.9. However, Apache changed to the forward slash in later
versions. A "Syntax error on Line xxx...cannot load" was appearing when
launching Apache with the back slashes. JRun now writes the correct kind of
slashes to the LoadModule statement.
