My team here (developing enterprise level web applications) have been using
JBuilder/JRun as our development platform for several years, currently we
are using JBuilder 4EE and JRun 3.02 Developer. This is working just fine,
with pretty good integration.
Allaire has some integration docs, search for "jrun java ide" in their KB
articles.
