We also had this problem. JRun support (In the forums) have acknowledged this to be a bug a has said that a fix will be provided in the next fix release, later this month, I believe (I've only read that date in another tread in the forums).
I the meantime, there is a workaround: Turn off http-keep alives in IIS for the web server connected to JRun. This should fix it (works for us).
