You can create a web application directory that has WEB-INF file structure. Make sure you have a web.xml file and a jrun-web.xml file in the WEB-INF directory. Also add a <context-root> attribute (something like /myapp) for the application in the jrun-web.xml file. Then you should be able to create a web application even when the JMC asks for a war file.
