I've actually got two similar issues, both of which I can
reproduce the issue in my workspace:

after some experiments, it looks like the problem 
here is the sheer number of files and directories
on my remote system, the slowliness of the connection
(since the server is far away), and the way how
Eclipse / EFS treats such remote resources.

I continue monitoring the issue. Currently I have
pruned down the remote file system to 851 files in
152 folders, and it seems to run OK like that.
I'll see how it behaves when the number of files
and folders grows.
