I'm not sure if there is a lot of truth in this; But if the audio files are groove/audio clips, then I know when your creating them you have an option to mute the sample, I guess this could only be picked up by some playback software (hence why it plays the files through other software); I think if you select the clip, then go to loop creation from the edit menu, you can bring up the clip/sample properties (there may be another way to do this), and maybe that would reveal it?
