By default the username needs to correspond with a publisher. Check out
Chapter 2 'Authentication'

the way this works is the same in v2 and v3.

But, I am not sure what the username & password information is for
getting read/write access to the jUDDI server. Is it referring to the
juddi-users.xml file information (which I am assuming can be updated).
Where then is the information (username/password) for authenticating
to the derby database? Or is it one and the same?
