You can create a watch window that has your plot in it so that it's not on top of your code. Bonus: if you change your variables, it updates after evaluation. See http://imgur.com/elLU3M7 for an example.
Of course, even with these features, it might not be right for you. You can have a console window with the term2 plugin, but I've found limitations in colors and cursor display and for me it's just easier to have a separate terminal window open.
