If it is a metric (obeys triangle inequality and the other good stuff) then the Ball Tree should be able to handle it.
If you create an issue with some more information I could probably implement it. I want to also fix so that it should be easier to use your own arbitrary metrics but I might have to do some PRs towards Distances for that to happen.
