Are you using the RunDatastoreQuery PlugIn ? I cannot see any difference between both tables which work the same way on my side. I even don't need to do full extent which is done automatically if this is the first layer in my project. On the other side, there maybe a difference with AddDatastoreLayer, because the small geometries are in the default windows (envelope of the view when OpenJUMP is opened), while large geometries are not.
