Hi Michaël, why do you not use "on the fly transformation"? Is there a special reason?
I developed this year a little Java-Tool to find and define a shapefiles projected coordinate system with geographic names automatically. I used GeoTools 2.7.0. and Netbeans IDE. Maybe i will try to develop a plugin for OPENJUMP. It would help users to use your transformation tool. At FOSS4G 2016 in Bonn it will be presented. There is no "on the fly transformation" in OpenJUMP. There is a coordinate transformation tool, but it's up to the user to define if he wants to transform the dataset or not.
