Hi Matthias,

I managed to track this issue down. What was causing this glitch was this 
line in my custom.js

IPython.CodeCell.options_default.cm_config.lineNumbers = true;

Strangely, this didn't not happen before upgrade to v.4.3.1. If it's worth 
opening an issue on GitHub, I am more than glad to do it.
