This depends on the server, and how messages are stored. I don't think it's a MUA issue, but rather a server issue.
To avoid this, every year, I move all old messages to a year folder. Most messages go to archives, but, messages I want to keep around stick in inbox; that's only 250 per year for me (more than 10 times more are archived; and I have again 10 times more spam). So, in Inbox folder, I have one subfolder per year.
