If I understand things correctly:

  -- you had your mail hosted by mail service provider (MSP) - A

  -- you moved it to MSP - B

  -- on your desktop client you see all your mail

  -- on mobile device clients (K-9 and others) you only see
     some current and then some older messages

Assuming that that's basically correct ...

  -- when you move messages between MSPs the "most recent" order
     generally gets messed up 

     -- your desktop client pulls all your messages, so this 
        doesn't matter

     -- your mobile client only pulls a limited number of the
        "most recent" messages, so that order matters
      
        -- it's showing you the most recent N, but your MSPs view
           of "most recent" is messed up because of the move

One way to overcome this on the mobile client is to have it pull all
your messages, by setting the:

       - [account] settings
        - fetching mail
         - local folder size
           
value to a number larger than your total message count. 

Alternatively you can fix this by deleting/archiving the older
messages.

Or you can leave things alone. Over time, as new messages come in,
this will likely resolve itself as/when your new "most recent"
message count in your mailbox(es) gets to be more than the N that
you are pulling.

I actually think that some combination of the first (increase the
pull count) and second (clear out the old messages) would work best.
