Using K-9 5.107 at least, it appears that the:

   [account] settings
     - fetching mail
       - when i delete a message

setting effects how this works.

If you have that set to "do not delete on server", then you get what
you're seeing when the K-9 message list is updated *via polling*. If
you have it set to "delete from server", the server message flag
gets updated on polling -- the messages will be seen as "read" by
all clients the next time they refresh.

With that set to "do not delete ..." you can get the server message
flag updated if you manually update the message list -- either pull
to refresh the message list or the refresh (circle arrows) icon --
after you mark the messages as read on the K-9 client.

By the way, the K-9 version is generally more relevant/important
than the android release (especially the specific build details).
