It sounds like your mailbox list is sorted by read/unread. When viewing a message list, select the three (indenting) bar icon and select the "date" or "arrival" sort option and see if that fixes the "disappearing on read" issue. The "unified" option puts the mail from your accounts into a single read list (with colored markers so you can figure out where it's coming from).
