You don't indicate whether you're using POP or IMAP and the actions
may be different (I don't use POP).

To the best of my knowledge, K-9 doesn't (have an option to)
auto-delete mail. What is displayed in a(n IMAP) mailbox in K-9 is
based on what's in your server's mailbox and a K-9 setting or two.

Specifically, the:

   - settings
     - account settings
       - fetching mail
         - sync server deletions (checkbox)

will effect whether messages that are deleted from the server (by
any client) are also removed from the corresponding K-9 mailbox.
Whether and when things you delete in K-9 get deleted from the
server is controlled by the:

         - when I delete a message
and:
         - erase deleted messages on server

settings that follow the "sync" option above.

If you have multiple clients acting on the same mailbox you need to
make certain that it's not some other client that's doing the
deleting and that change simply being reflected by K-9 (or any other
mail client) when syncing.
